There are 2 main ways for Google to penalize your site:
1/ They demote your site:
That means they lower your pagerank so your site will be out of Top 10
2/ They delist you:
That means your site is completely disappears from SERPs.

If you are doing submission with the help of all unethical way of seo then google find you as a spammer so sometimes it put the site in penalty and its makes negative impact of the site.

Google doesn't really confirm if a site has been penalized. As long as you know that you follow their webmaster guidelines, you shouldn't have to think about their penalties.
